I would use staxrip or megui then just use preset: veryslow tune:animation (I also change bframes to 5 reframes to 7 because I have a weaker cpu ) aq 2 deblock 0,0 resize to 1280x720 using spline36(you don't need to resize if you want to keep the original resolution).

All GUI tools to accomplish this are going to use one of the popular command-line binaries anyway, so might as well follow the directions already linked by Darci since it uses the excellent x264 (which is used by Handbrake and the others mentioned for H.264/AVC encoding). The directions will give you the best quality conversion possible at the sacrifice of potentially larger file size.

If you don't care so much about quality then I second kotobide's recommendation of Handbrake as it's more current and regularly updated (it seems) than the other tools mentioned. You can then just use one of the existing presets to make a smaller target if that's what you want.
Manta TR1 IR Receiver for Boxee and HTPC - Use your Universal Remote with Boxee Box or XBMC HTPC, including Raspberry Pi
Also for Windows, Linux & Mac OS X: Windows Media Center, SageTV, JRiver Media Center, MediaPortal, XBMC, Plex, MythTV, etc.

Commies guide is not going to give you better results then anything else using an up to date x264 (Megui or Staxrip). Best quality conversion (veryslow) gives you the smallest file size not the largest. If you want a fast encode with good quality you're going to need higher bitrate (lower crf) resulting in larger file size.

Why are people on this forum always recommending Handbrake?

Thanks, A few things I noticed:
    1. Your quality(guessing this is crf) setting is 10 put that at 18,
    2. Level is at 5 does the program have unrestricted/auto guess? If not just put it at 4.1
    3. Just muxing in the audio later is fine if you don't want to convert your audio to something smaller. If you do want to convert audio pick Video and Audio output stream type, and then audio aac( I don't now what audio options it has, but if possible variable bitrate quality 0.80)
