The remote works fine for me with the new update, and I know it works fine for lots of other people too. Yours is the first post I've seen complaining of such a problem, and I've been reading feedback reports here since long before the first v1.5 beta was released.
So I'm fairly sure it's just your battery that needs to be replaced.

Mine stopped working as well about a week after the new update...replaced batteries, no change...Not sure if it's due to the update but it was literally working one second and stopped the next...while it was in my hand....
Not too thrilled considering the cost of a replacement remote.
Did you try pairing the remote?

I have an issue with the remote now too.
I've had it since near launch, never had any problems previously.
Updated to 1.5 recently, next day the remote just stopped working.
I presumed it was the battery (as I had soem false double clicks, unregistered clicks that same day).
Replaced the barry - no joy.
Tried re-pairing the remote - nothing.
Plugged out and disconnected everything for a couple hours - still nothing.
Even tried the tiny piece of paper to seat the battery correctly - nothing.
Also tried resetting to factory defaults - no joy.
I am now left with a useless remote - yes I can use the ios app but it doesn't do the trick for everything, there's no keyboard button so for example I can't search for anything using the Youtube app as the ios app doesn't support text input without a text input field.
I am in Ireland so I'm guessing returning the remote is not an option, and I really dont wanna fork out $40 + delivery + taxes for a new remote.
Anyone have any suggestions? This really degrades the whole boxee experience and I don't want to plug an ugly keyboard into the boxee box itself.

I'm correcting this statement, which now seems to be wrong. Recent experience of mine has shown that the remote needs a CR2032 cell that's on the high side of the nominal 3 V rating. Use only a name-brand battery when replacing an old one. If you can test the voltage before putting it in, be sure it rates at above 3.05 Volts. Mine tested at 3.2 V and works quite well. The one it replaced was 2.86 V, which was nearly completely dead as far as the remote was concerned.

Pairing didn't work.....BUT
I followed instructions from another thread. I unplugged everything from the back of the Boxee (power cord, hdmi cable) for a few seconds, plugged them back in and viola!! It works again!!
