yes. in fact, every new file that I have added to the Boxee source folders has not worked.
I would love a solution for this, or my wife will kill me!
PS. I am running Win7 64bit.
Keep in mind that the scanning settings you assign to parent directories are inherited by subdirectories. That is, if you tell Boxee not to scan a parent directory and then add a subdirectory of this same folder as a source specified to be scanned, it will not be scanned.
I have a feeling it's something like this holding you up.
Also, the name of the directory doesn't contain any nonstandard characters or punctuation, does it? This can sometimes screw up NETBIOS/SMB sharing.

Secondary HTPC (Garage): Athlon X2 3800+ (2Ghz), Geforce 9500GT, 2GB RAM, Win 7 x64, 802.11n, Boxee 0.9.23.15885

You could also double-check the access permissions of the subdirectories.
Alternatively, you could (as suggested in that sticky guide linked to above) simply add the user name "Everyone" to the shares and give it read permissions, bypassing credentials checks.

Also, just to double check: you are sure this is an SMB connection and not UPnP? Win7 doesn't support MKV via UPnP uot of the box and this is sounding like that, but if not then it's something weird
#1 Boxee Box connected to 50" Plasma Samsung PN50C680. #2 Boxee Box connected to 32" LCD. Both using a Synology DS411+ for storage (6 TB), #1 is wired #2 is wireless
This is a tricky one.... maybe start from the beginning.
Forget scanning and the movies section just use the file browser.
Stick the mkv on a USB drive and plug it directly into the BB. Does it play?
If so create a brand new route folder on your Windows box and copy the file back in there... share the folder and try to play the mkv via the files browser (you might need a reboot in there too)... I don't know where else to go with this...
