Have this issue too - When starting local mkv videos sometimes the video starts at (rough guess) second 5 or so and then the audio starts properly at the beginning.
Audio and video catch up within a second or 10 and when pressing rewind during play. Don't understand what is going on and the problem is completely random for me at the moment...

Slow stuttery playback in the first 10 sec of MKV files..
I noticed this as well with the latest beta, didn't happen to me with the last beta. Doesn't bother me much because it fixes itself in the first 10 seconds, but would be nice to fix.
I also had an issue where some of my anime movie files just don't play in boxee (audio only). Alpha played them all fine.
