I ran into this problem occationaly, are you using ubuntu Karmic?
Since im not able to run the same install more than once (see my other post) i've had to reinstall a few times, on some of them i get this problem.
Not sure why, i know just tweeking the video settings fixed it. A hot-fix is if you goto the 'on the fly' settings while the video is playing, just opening up that menu would return the play to normal.
But thats just my experience.

Yes, Ubuntu Karmic x86. The videos are on the local machine and I experience this problem with both standard and high definition video formats. I can reproduce the issue every time by leaving Boxee running overnight and trying to play a video in the morning.
This issue has been discussed a number of times on here, I think. Try searching for "Pulse Audio."
For me, I had created a user who did not have access to the audio card. I had to it to the group "audio" and all was fixed.
