I managed to fix my sound problems. I uninstalled Boxee & Flash, reinstalled Flash, and then reinstalled Boxee. Now everything works! :-)
Thanks! I had everything working perfectly, and then I updated Flash. Then it stopped working. The above solution worked like a charm.

I am having the same problem.
I can easily "fix" it by reverting from Digital to Analog in Boxee settings.
This started happening when I setup the digital audio connection from my htpc to my receiver.
Movies play audio fine, most apps do not. Pandora works fine, Netflix does not.
When Digital audio is enabled, if I use a troubled app and go into the Audio Settings menu while playing it shows "none" for audio stream.
Using Flash 10.1, win7 64bit.
I've since "fixed" this. There were a number of things I tried, but I think it boiled down to me removing the dual audio output on my computer.
I had both the mini headphone jack -> RCA hooked up to one input on my receiver, and a digital output (tried both coax & optical) to a separate input simultaneously. I've since removed the mini headphone connection and also disabled my speaker output in Win7 Audio Devices and I am properly getting full audio from 5.1 encoded movies and stereo apps.
I'm not sure disabling the speakers did much of anything, I'm leaning towards the simultaneous audio connections being the problem.
Post back here if that doesn't fix it for you and I can try to trace back my steps some more.
