Is there any solution to prevent boxee from blocking apple remote and still launch it with menu button?

For Mac OS, you can use the software on my web site for this. In Windows you should be able to use something like Event Ghost, IR Server Suite, HiP (from byremote), WinLirc, or some other remote control driver/action program.
