You might try LM Remote as it will let you reprogram the MCE remote and it can detect the program you are using and change key maps based on your application.

Not having access to the Windows version of Boxee yet, I can not confirm how well this works, but it will be the first thing I try.

You can setup your MCE remote to work with Boxee in windows by using a program intelliremote and mapping the keyboard commands that way. That's how I did it using an MCE remote. The only command I couldn't remap to a remote control was the close command to exit Boxee when you press the button rather than browse the menus for the quit command. Because the end key on the keyboard does not close Boxee like it does in the original XBOX Media Center for Windows and even though the ALT-F4 Windows close commands works to close Boxee via the keyboard when you map it to the remote it does nothing. I guess because of the way the keyboard command combination are sent.
You can also replace your MCE remote with an XBOX 360 Universal Media Remote control and get a few more buttons like an X which can be used a close the running program button and back lighting and TV input and volume control but you need to download a program called Tweak MCE and change a setting. Here the address of the website with the the link to Tweak MCE and instructions to use the XBOX 360 Universal Media Remote with Windows Vista: http://www.redmondpie.com/using-xbox...-media-center/ here they also have the link and instructions on how to map keys with intelliremote.
Hope this helps people,
Hank

hoberion,
I tried the above on my Vista Media Center and, while I was able to put the nice, big Boxee icon on my menu, selecting it just gives me a "bing!" sound and then absolutely nothing happens.
Are there other options on the entry point that need to be set to make this work? Boxee comes up and works fine when launched off the desktop, but it would be very nice to be able to launch it out of VMC without breaking out the keyboard, and having it go back to VMC smoothly afterwards as well.
I also noted that Boxee was added to the More Programs menu in VMC without my doing anything. This icon also just "bing!"s at me when selected.

I did this just to test it and it worked fine. Boxee being a superior replacement for VMC, there is really no need to do this.

If Boxee supported live DTV then it would be a replacement. I need my free to air PVR.

Thanks! I found the missingremote article a while back and it does indeed let me launch Boxee out of VMC; however, if I try to use any of the transport keys on my remote (play, pause, etc.) VMC comes back to the front blocking Boxee.
I am using the XBMC mappings for my iMon remote app. They work perfectly when I launch Boxee stand-alone with VMC closed, but for some reason VMC likes to consume the transport commands when it is minimized.
I haven't figured out how to resolve this issue as of yet, so just have to break out the wireless keyboard to launch Boxee when I use it. It would be very nice (as well as open Boxee usage to my wife and kids) if I could make this remote-based transition seamless.
Perhaps there is a way to prioritize remote commands across multiple open apps in iMon?.....

Brilliant solution - I haven't seen an issue thus far - Boxee seems to be behaving. Love being able to watch Hulu from my couch. (why haven't Hulu created their own VMC plugin?)
