Under settings -> system there is an option to check off a box that allows the apple remote to always be running. I am not sure if I checked this off in the past or if this is on by default but checking this box keeps the apple remote from working with powerpoint 08.
Really annoying problem to try and diagnose. When boxee quits it should give up control of the remote!
EDIT: After looking at my title here I think it might come off a little strong. I am very pleased with Boxee. I plan on putting it on multiple apple TVs when I get some money. Please keep up the great work. It was just a bit frustrating to research for 20 minutes why the remote wasn't working to only find out that a boxee setting was screwing things up.
