BB sees all my video and it has found cover art for the video I am streaming from my laptop (Six Feet under in the youtube video) but it has not found any cover art for the TV or movies I am streaming from my desktop. In fact it claims I have no movies although I can watch them.
Here is a video explaining the problem.

You are in the Files Section. The thumbs are typically just a screen shot of the video.
Did you add these folders to be scanned/indexed?
If you go to Movies, and down to files...you will see your indexed movies and all the thumbs will be indexed.
TO index your shared folders, go to menu, up to settings, local files and there you enter the share details and let boxee index the files.

Perhaps I am being stupid but I dont understand what you mean? As you can see in my video all the files are seen by BB and I can watch them. But when I go to the movies or TV section under files there is no cover art.
However, for some reason the one show I stream from my laptop does have cover art in files/TV but the dozens I have on my desktop do not show up there. They only appear when I drill down through the file menu.

Correct. Mine does show my local Photo, music , movie and show thumbs there were indexed. Yours is not and I even saw that in the video that you had no local files yet. Which has me wondering. Is your system not done with indexing and that's why there's no thumbs?

I saw that one screen that said "no local media yet." You need to add the folders to local files to be indexed so they show up in the MOVIES SECTION. To to Settings, local sources and add your movie and TV show folders to be indexed. When it's done go to Movies, then Files and you'll all your thumbs there.
You're not adding these folders to the Local Sources yet...do that. If it's not done indexing, let it finish. If you run any apps or play a movie indexing stops.
Just made a video and uploading now. It's HD so it may take a while to upload to YT...

Correct. It's like using Windows Explorer...if there is a .jpg file in that show folder it will show up there. If not, if you play the vid from there it will grab a sceen shot for the thumb.

I really appreciate your help. I am still a little confused so I will wait to check out the vid you made.
I assume by "you need to add the folders to the local files to be indexed" you mean:
settings->file sources->"click on the drive"->scan source
is this what you mean?

I did change my reply just after you grabed my quote. Please reread what I have now...I was mistaken.

Yes, exactly.
My video is 720P and is uploading/converting on YT now and is 52 minutes from completion. Damn FLIP camera has no other mode either.... so YT is sloooooo in HD uploads. I'm sure you'll figure it out before then...

Here's how to add media sources to Boxee Box:
http://boxee.zendesk.com/entries/325728-adding-media-sources and just do: Settings > File Sources > Add Sources, select the source you would like to add, select Add Source.
Then mark the source as video, music, photos, as need.
Then select Daily (or whatever)
Then click on Add on the far right.

I think I figured out the problem.
under files BB says all my drives are disconnected, even though I can still stream content. I think it's this "disconnection" that prevents BB from indexing my files. If I power cycle they are all connected but the second I try to scan them they all go back to saying disconnected.
I assume this is just a bug. It's not a huge deal since I can still stream but I hope it's fixed in one the soon to be coming updates.
Thanks again for the help guys. It's much appreciated.
P.S. The reason I think this is the problem is that the one drive which never seems to "disconnect" is the one I am streaming from my laptop and that one is indexing fine. There is something about how BB is connected to my desktop which is making BB think it is "disconnected" all the time even though I can still stream fine.

I have 202 files in my Movies section, Boxee is only identifying 52 of them, even after I have rescanned the source multiple times.
Am I missing something?

Probably not. Identification is very hit-and-miss. Go to "Settings", "File Sources", and "Unidentified Files".
Even after manually picking through, nearly 10% of my files are in limbo until Boxee gives us the ability to provide our own program info. :(
