I upgraded to the Beta, now I don't see the Hulu App. Am I just missing it or is it really gone? Tried searching, no dice.

In the Beta, Hulu is integrated into "TV Show Library". There no longer is an independent app for it.
Go to:
TV Shows
left-hand menu
SHOW ME
TV Show Library
Click in the search box at the top of the left-hand menu and search. :)

Went there and searched, the only thing that came up was HULk (the hulk). Definitely don't see HULU there. Another thing I don't understand: There are listings under TV Shows that are not in my TV Show library so what are all the listings under TV shows linked to?

No, no... do not search for the word 'Hulu', search for the show you want to watch FROM Hulu.
Boxee indexes Hulu's shows.

There are listings under TV Shows that are not in my TV Show library so what are all the listings under TV shows linked to? Online versions of those shows. Once you select a show, and then an episode, you have a choice to watch the local copy (if available) or one or more online sources.
Boxee is getting more source agnostic so that you can get directly to the content you want to watch regardless of the source.
