Try this page about removing pulseaudio and replacing it with ALSA (much better IMHO)

There were issues before with pulseaudio so it was the first thing I tried... Btw I moved from Jaunty to Karmic... did a sudo apt-get purge boxee and deleted the /opt/boxee folder then installed the Karmic Version r9818 and then removed pulseaudio and added ALSA...

EDIT: It seems as though this fixed my problem with flash based video as well... So here's for hoping it helps others... It also seemed to make Boxee much more fluid and snappy as compared to a little slow before... Damn you pulseaudio...
