If you do not have rtorrent set to launch at startup it will error on all downloads and you will not be able to configure any of the rtorrent options.
The work around for this is to have rtorrent set to launch at startup.
goto boxee settings and select system/boxee.
select the box for starting rtorrent at launch
exit boxee completely and then start boxee back up.
you should now have working rtorrent.
