I have a couple of things that stick out to me.

A minimize to tray option. This way boxee can stay running and downloading requested content. In addition a key combination could be used to pull boxee to the front.

As related to the first one, downloading a set amount of recommended content for viewing. This way it kind pushes out content to people. Since its already on your computer your more likely to watch it because you don't have to wait. This would also be useful for getting content providers because it could be used for promotions.

Start on startup. Self explanatory but once again related to the first one.

Mouse sensitivity. Just cause.

Mini-player for just listening to music.

Widget that integrates with boxee for showing feeds and allowing for a quick start.

Flash applet that people can put on a website to show off their account.

Don't get me wrong, I like the direction this is going and I do realize this is an alpha. I don't expect it to have everything. I'm even using boxee on Ubuntu 8.10 Beta, and in about 2-3 months I'll be using it on 9.04 Alpha. I already like it much more than Joost, which I use on my Windows box.

Start on startup is more of a system option than a app option – it's pretty easy to add start up items to any system, just google it.

I know how to force it to start upon login via sessions. Thats not exactly what I'm talking about. What I am referring to is starting in the background so that it can be downloading or start up quickly. In addition to that, whether or not its a system option, the application should be able to set that for the user.
