On a Mac Mini running Mac OS X 10.5.7, I upgraded Boxee 0.9.11 to 0.9.13, and noticed that Boxee no longer responds to the Apple Remote device. I verified that "Settings --> System --> Apple Remote" still says "Mode: standard" and "Always running" is checked.

I did a clean install (by deleting the Boxee sub-directories from the '.../Applications' and '.../Library' directories, and then re-installing 0.9.13), but Boxee still does not respond to the Apple Remote device. I verified that "Settings --> System --> Apple Remote" says "Mode: standard" and checked "Always running" because it was not by default.

Other applications (for example, Plex and Front Row) still respond normally to the Apple Remote, so I think this is a new problem in 0.9.13.

Is there any additional diagnostic information I can collect?

The problem with Boxee not responding to my Apple Remote was that Plex (which had been active prior to Boxee) is also configured with 'System --> Input Device --> Always Running', so it left a daemon running that still had possession of the Apple Remote.

After re-configuring Plex to disable 'Always Running' (and configuring Boxee to enable 'Always Running'), Boxee responds to the Apple Remote as it should.

I assume this conflict between Boxee and Plex has something to do with common code inherited from XBMC.

In any event, I apologize for the false alarm.
